I'm currently fighting the Unbidden end game crisis. I believe I destroyed all the dimensional portals (the Unbidden don't control any more systems). The science ship you get as a result looks like an Unbidden, but the actual event that can increase the Unbidden is something called 'Wanderlust'. It's an event that fires on its own, early in the game, rather than from an anomaly. To give you an idea of its rarity, in 800 hours I haven't had Wanderlust happen.
